Is there some kind of coast guard registry that I need to get for my boat to go to the Bahamas? I've tried to do some searches and all I can find is things on how to document your vessel, and I don't think I need that. Thanks
No you don't need to register your boat with the USCG. Its easy if you and the crew sign up for the local boater program which makes it easier to check in when you come back. Call your closest USCG office and

You are half right. Bahamian officials cannot board a USCG Registered vessel unless they call the Coast Guard prior.
There was a situation off Issac where people were poaching and fishing without clearing customs, the Bahamian officials seized the boat and arrested the guys. However Coast Guard was never called before hand, so all the charges were dropped and the boat was returned to their owners.
Bahamian officials absolutely do have the right to board and seize US registered vessels in Bahamian waters just as US officials have the right to board and seize foreign registered vessels in US waters. There is a right to free passage if a boat is just passing through territorial waters but if the US vessel was fishing and hadn't cleared customs the Bahamians had every right to seize it. There are many cases where the Bahamians have seized vessels - can you give any more information for the case you mentioned as to why the charges were dropped?
